Found this Straight Dope Staff Report: Why do we say “God bless you” after a sneeze? after doing some searching on it, really it was the first thing that popped up in google. Sounds good to me.
Why do you think we say God Bless after someone sneezes? I never knew why I said it but It was just one of those things that your parents teach you and then you have to teach your children.
I don’t know, what do you think?

I know this sounds snotty but I actually get real sick of saying it after everyone sneezes, what's the point?

I always thought it was to keep your soul from flying out of your body, not that I believed that would happen...!!!

I'd only heard it's because your heart stops. I usually only say "salud" ("health" in spanish), so I never really thought about it.

That account they gave on Straight Dope is always what I'd heard, from multiple sources actually.
I don't even bother saying bless you. I give an evil look that translates into "Don't even wait for me to say it."
